The virus copies M11, the Child Modes of M11 (M3, M11), and the Child Modes of those children (M3's Child modes are M3 and M1; M11's Child modes are M3 and M11). It doesn't matter that M11 isn't in the reproduction cycle: these are simply the rules how modes get copied.

So, the virus copies over M1, M3, and M11. When M1 splits it becomes a swimmer because it splits into M5-M3, and M5 is still the Flagellocyte. That is, M5 didn't get replaced with M5 from the virus.
